Those rebellious boys made a lot of noise and troubles that affect/influence the learing of other students in class.

 Almost. You could say;

Those rebellious boys made a lot of noise and trouble that affected/influenced the studying of other students in the class.

 "Impede(d)" might also be  appropriate.
