"Clear" means obvious in this case.

It's clear that my book was stolen by Goody.  (It's obvious that my book was stolen by Goody.)

It is clear that my book was stolen by Goody.  (It is obvious that my book was stolen by Goody.)

It's also possible to say:

I am sure that my book was stolen by Goody.
