I was quite amazed at the clarify of her voice.

You can make your doubts clear only when you ask questions to teachers without any reticent.

Thank you Mister Micawber.

I know we can say "I want to make it clear", and I assume the "it" could be "any doubts',  "paragraph", "sentence", etc.

 

So why "make your doubts clear" is incorrect?

Make your doubts clear does not mean 'clear your doubts' (= eliminate your doubts), but has the opposite meaning:  'Make your doubts clear' = present a clear statement of your doubts.

I made the paragraph clear = I wrote a clearer paragraph.
I made my thoughts clear = I explained my thoughts clearly.
I made my doubts clear = I explained my doubts clearly (this does not mean that I resolved them).


Make it clear is idiomatic, and appears with a following restrictive clause:

I want to make it clear that I do not agree.
They made it clear which model they liked best
