Agent Carter: Must be a big relief.
Being exonerated of such a brutal murder.

Lex: Agent Carter,
Department of Domestic Security.
My men have been watching
your team comb through every water-logged farm shack

Go through every shack that's been hit by the flood? Although it

doesn't make sense. The water should have entrained every piece of evidence.
after the flood ever since you found the spaceship.

Agent Carter: l had a feeling the mystique of anonymity
wouldn't last long against a Luthor.

Against? Is he mocking the expression?

Throwing down the gauntlet Declaring war?

when we've barely been introduced?

"Comb through" is an expression meaning to search very carefully and thoroughly,  inspecting every detail.

Against - is saying that Lutor is a very powerful force to try to defeat.

To "throw down the gauntlet" is to issue a challenge. A gauntlet is an old-fashioned military glove worn in battle between knights. A knight would challenge a fellow knight or enemy to a duel by throwing one of his gauntlets on the ground. The opponent would pick up the gauntlet to accept the challenge.
