my whole thinking about the y chromosome is now been transformed by that understanding that the y together with the x represent a grand experiment of nature: to transform a perfectly matched ordinary pair of chromosomes into this extraordinarily differentiated x and y chromosomes something that we understand has unfolded across the last 300 million years of our evolution.

what I understand here: my understanding has changed, because Y with together x, transformed ordinary pair to differentieated x and y chromosomes, which unfolded across the last 300 million years of our evolution.

Is this correct?

Can you make your comment about this paragraph please.

my best intentions...

It just feels like it's a little repetitious.
