I've noticed that definite articles are sometimes used with names of agencies/institutions (i.e. "He works for the F.B.I.") and sometimes not (i.e. "He works for NASA.")
Is there a rule for this?

I think you use the definite article when it's name is made up of more than one word.

I work for Microsoft.

I work for the Microsoft Corporation.
