We don't have it uploaded = Someone hasn't uploaded it for us.

We have not uploaded it = We ourselves haven't uploaded it.

Agree with the 2nd, but I think the 1st can mean both (someone else or ourselves). It just isn't there (uploaded).

We don't have uploaded (the file) is not correct because you have two auxiliary verbs before a past participle, do (as part of don't) and havedo, don't, does, doesn't, did, and didn't cannot be used if followed by has, have, or had followed by a past participle.

So the following are all incorrect:  did had gone, don't have seen, didn't has walked, do have wanted, doesn't has heard.

They should be:  had gone, have not seen, has not walked, have wanted, and has not heard.

«We don't have uploaded (the file)...»

Maybe: "we don't have it uploaded" — Present Simple?

Without a complete question, one can only guess at an answer, I suppose.  It's impossible to say whether the original question was about the grammaticality of We don't have uploaded (something) or about the grammaticality of We don't have (something) uploaded.  Given that the full and consecutive set of words We don't have uploaded was given with nothing intervening between have and uploaded, I concluded that I should  answer as if the question concerned We don't have uploaded (something).

Judging from his original question, I can suspect what he might be asking is simply the difference between
"We don't have (noun)." and "We have not (noun)."

"uploaded" can be misguiding us to think that question is about the tense.
Let's say we put "disks" after uploaded.

My understanding is:
"We don't have uploaded disks/We have not uploaded disks." share same meaning. But latter is more confusing (because it looks like present perfect tense) and became archaic way.

I know that I might be way off and making fool of myself here. I just couldn't resist the temptation of meddling around.

"have not to" is rarely used these days.  You may find it in older literature, however.
I always use "don't have to", and I don't use "have not to".
