1."You ever have been there?" or "You ever had been there?" Which one is correct sentence? For example if I want to ask some one whether he has visited that place already or not.
"Have you ever been there?"

2."Where do you come from?" or "Where are you coming from?"
"Where are you from?" or "Where do you come from?" is a common expression. But some custom officers at Los Angeles Airport might ask you "Where are you coming from?".

3. "If I go there I will meet him" or "If I went there I will meet him"?
"If I go there I will meet him".

"Where do you come from?" usually means "What city or country were you born in?"  In certain contexts, "Where are you coming from?" might be used to mean "where are you coming from right now?"  For instance, if I happen to see a friend at the airport, and he has obviously just gotten off a plane, I might say "where are you coming from?"

You can also say:

If I had gone there I would have met him.

Hope this helps.

If I went there, I would probably meet him.  The "if" which is indefinite required the "would" which is subjunctive indefinite

If I go there I will meet him is more definite.

it is the case where u are asking the person at that time where is coming from..
