Is this sentence grammatically correct especially the highlighted words?

I would say 'We had been waiting there for more than an hour before she finally arrived.'

I agree that your version is much clearer. But I would like to know what you think about double 'for'. Please allow me to change my original sentence to:

We waited for her for an hour.  => A simple statement of what happened

Does this sentence sound fine to your ear?

Your sentence sounds okay to me. However, you might want to verify it with a native speaker. 

Based on your sentence, I might prefer to say 'We waited for an hour for her to arrive/come'.
