Hello,

 

1.  Mr. X was late because he had had a late night, watching TV.

 

The first  underlined "had" is a helping verb.

What is the meaning of the second "had" here?

It just means to experience.  Did you have a happy birthday?  I hope you have a nice weekend.  I had a bad day yesterday.
