These are correct:

1. I'm wondering what you are doing.
2.  I'll give you the stuff tomorrow.
3. What am I supposed to do?
4.  Your pet deserves the best.
5.  He makes it sound crazy.
6.  How can I know whether he is a student or not.

Your problem is with question marks, which you don't seem to use often.

The word order is the difference between the question form (What should I do?) and the statement form (I'm torn about what I should do.  Oh, I know what I should do-- I should study harder.)  None of the latter end with a question mark.

sorry for my error .

so in the statement i'm confused on what i should do .

in question form : should i get a macbook?

but how about this: i'm wondering what jack is doing right now. Is this a question or a statement or is it supposed to be like this : i'm wondering what is jack doing right now

I'm wondering what Jack is doing right now.

This is a statement.  It ends in a period.  Word order is S-V.
