Do you think we can issue the PO to the factory once received the arrived requested for the defective goods from the customer? There is too late if wait for our department inform to the factory, as the goods were arrived.  Because factory 'A' need to prepare the customer documents for one month advance and factory 'B' advised that their marketing noted that etc. To avoid any argument to delay collect the goods caused the storage fee. I suggest issue the PO earlier instead of wait to the last minutes? It will let them to aware for the returns. Please comment.

 These sentences are extremely difficult to understand.  In the first sentence, you have 3 verbs in a row - received, arrived, and requested.
In this sentence, there are many verb phrases, but no subjects. 
 
To avoid any argument - infinitive phrase
to delay - infinitive
collect the goods - verb and object
caused the storage fee.  - verb and object

 I am just guessing what you mean here...
"The goods from the customer have arrived. They were defective.  We cannot issue a PO to the factory because now it is too late. The reason is that Factory A needs to have a month's advance notice to prepare the documents. Factory B also needs to be advised.
We will notify the customer and ask them to collect the goods. We will store them until the customer collects them and charge storage fees.
To avoid these problems in the future, I suggest that you issue the PO earlier. This will give us extra time to deal with defective goods."
 
Please write simple sentences, and pay attention to the subjects and verbs.
