-How long have you been in my company for?
-How long have you been in my company?

Are these two sentences acceptable?

I would really appreciate if you could answer them.

Both are acceptable, but the second, shorter one is more commonly said, in my opinion.

Note that both of the following are possible, one with "for", one without it.

I've been at this company for five years.

I've been at this company five years.

Your examples are basically the question forms of these constructions.
