I heard somebody said something like 'I wonder why don't I believe that' when she had been jokinly told a lie.

Is that what people would say in that situation? I am not sure if it was that or 'I wonder why don't I not believe that' or something else.

You probably heard imprecisely.  The standard is:  I wonder why I don't believe that.
