I think both of them mean 'in reality' / 'in point of fact.'

Yeah, I agree. I think we hear 'indeed' more often than 'in fact' on the news....
Can anyone explain the difference ?

We can say that;
 'in fact' = factual
'indeed' = actual

In fact, there is very little difference indeed.
