How are you supposed to add -ing when a word ends with -y? For example: study, fly, try, etc... What are the rules of adding prefixes?

Don't you mean suffixes ?  Fly: flying, etc.  Fly: flier, etc.  Study: studied, etc.

Your English/English dictionary will specify what is correct with each.

Just add -ing. For example, fly + ing = flying        Fly - y + ing = fling.
