My Boss Wrote this lines in Email to Us for Good Work can someone Clarify meaning of this Sentence

"Both of you, MANY THANKS for the extra effort. I have no doubt that you would have preferred to be elsewhere"

MANY THANKS is just another way of saying 'thank-you very much.' "I have no doubt that you would have preferred to be elsewhere" means (roughly) "I know that the work was long and difficult, and you would have rather been somewhere else, doing something else."
