Is it correct to view "in their care" in the above as "in their way of taking care of them?" Thanks.

It means they "mistreat animals that they are caring for".  or animals they are looking after.  So even though, "in their way of taking care of them" would get the same message across, it is not be the usual way to say this.

When something is in someone's care, they are taking responsibility for it.
you can leave your dog in the care of a boarding kennel.
You can leave your coat in the care of a nightclub's cloakroom
