Yes, it's an indirect question, so the usual wording would be Please ask him what his preference is


The sentence itself is a command, not a question, in which the speaker instructs the listener to say this to a third person (i.e. to him): "What is your preference?"

Thanks, Amy.  Is there any situation the question form is preserved?  I remember a thread somewhere in this forum discussed this but I don't know how to find it.
