The "so" of "Drink your milk so you will grow strong bones" is really just a shortened form of "so that." Including the "that" in the example I just gave would be perfectly fine: "Drink your milk so that you will grow strong bones."

I'm assuming you're not asking about the other uses for "so" - like "What is taking so long?"

If you have any examples that you'd like to share, we can take a look and see if there is any confusion we can clear up.

" so " is a coordinating conjuction which joins two complete sentences.

" so that " is a subordinate conjuction that introduces a subordinate clause.

"So (that)" has two usages: "so that + a purpose" and "so that + a result".
(EX-1) I want to be a medical doctor so (that) I can make a lot of money.
(EX-2) He is a medical doctor so (that) he is making a lot of money.
Personally I'm distinguishing them as follows.
(EX-1) I want to be a medical doctor so I can make a lot of money.
(EX-2) He is a medical doctor, so he is making a lot of money.

In Japan today even dogs are learning how to bow-wow in English.
