Well, I cannot decide if 'then' and ''meant to' can be used one after the other. Perhaps I am alone with this, but it sounds strange to me:

First, chapter 1 will explore ... . Then, the second chapter is meant to explore the inability of ...

Do you all find it strange, too or can I use it in a scientific paper?

There is no grammatical or syntactic problem with that. As a statement in a professional paper, however, 'is meant to' sounds overly tentative, while 'then' is slightly casual. I suggest:

First, Chapter 1 will explore... The second chapter will examine/analyze/etc the inability of ...
