As far as I know "verb + off/on/in etc" takes the object between the verb and the particule.

Turn the computer off.
Shut the windows down.
Put your clothes on.

But I couldn't figure out the difference in the meaning when I say:

Turn off the computer.
Shut down the windows.
Put on your clothes.

Are they completely wrong ?
Could you give me some advises when to use which one?

They are transitive phrasal verbs.Whether they have a noun or pronoun after them doesn't change their meaning.(But , of course be careful about some phrasal verbs.The meaning may change)In dictionaries transitive and ıntransitive phrasal verbs are written in symbols.

A small note. Say Shut the windows or Close the windows.

I see. It was the article that misled me. Don't use 'the'.

Just say 'Shut down Windows'.
