When they applied the D&B process to their database, they discovered a whole new industry that had been buying their products without their having recognized it.

Is the usage of "their" in "without their having recognized it" ok, can the sentence restructured to improve clarity, please advise.

All the 'they's and 'their's are fine, because they all refer to the same noun. I think the sentence is fine as it is, as long as the reader knows what 'D&B process' means -- I don't!
