The first sentence is not correct, while the second one is.

I believe "interrogative indefinite subject pronoun" would describe the function of "what".  I'm sure someone will come up with a better term.

"What does it mean to explain something in science?"

What is simply an interrogative pronoun in this sentence and since it functions as the object of mean, it can't possibly be described as being part of the subject! It is the subject.
