Number 2 sounds a little odd. I would say #1:

1. What distance did he travel, in all?

If you were referring to a portion of the distance, you could use 'how much':

2. How much of the distance from London to Paris did he travel?

I think 'in total' sounds more natural as well.

I agree What distance did he travel, in total/in all? sounds best of the two options.

How far did he travel, in total? I think is the most natural.
