What is the difference between:
Where do you have your house?
and
Where is your house?
What is a better choice?

The better choice is "Where is your house?" if you are really concerned about the location of the house. Even better, if this is really what you are trying to say: "Where do you live?"
The other sentence seems to ask where you put your house!
