My opinion for this case.

Because of negative form the first one is correct.

What about this variant? I didn't hear how you come in. Is it necessary to include 'how' or not?

I think the correct sentence is 'i didnt hear you come in'

2) I didn't hear you come in.

As I can understand both variant are correct in grammar. Is there a different nuance?
