Are there any special rules whole using word formation? How students should know when to use one or the other suffix or prefix? for example dis-, in- or un-?

No, there are no special rules. The prefixed words are all irregular, so to speak. That is, you have to learn them as individual words.

It's like English verbs. There are no special rules which allow you to know, just by looking at a verb, whether it's regular or irregular. You have to learn which verbs are irregular and which are not.
