Yes, it does.

In these sentences, can I also say "Yes, it has"?
I know the first one is correct and natural. But is the second one also acceptable or 100% incorrect?

Acceptable.

Compare 'Do you have a car?' 'Yes, I do' or 'Yes, I have'.
