Later, I learned, it was her."---------I sense this is NOT a metaphor. 

 "When I first saw her, in my drowsy I-need-coffee state, I was certain she was a robot."  ------ But this IS a metaphor. Seems a bit inconsequent since this sentence means almost the same with the above one.

The person was not literally a robot. 
We, the readers, are to take this to mean that she exhibited some of the characteristics of a robot. 
 
It's not possible, in my opinion, to find a better example of a metaphor.

her, in my drowsy I-need-coffee state, I was certain she was a robot; raise the
cup, take a sip, set it down. Tap the pen, scribble something in her notebook, chew on the end,
