I used to put commas before and after restrictive clause when the following proposition did not expand the restrictive clause but the sentence as a whole only or so do I think.

I think both clauses before and after and are independent ones so and is normally used, right?

"en-rules" = printer's term for what most people call dashes.

Yes, you could use commas or parentheses "( )". People tend to use dashes to indicate a longer pause before and after the clause if the sentence is spoken.

I suppose you could say--So I start with basics. I ask myself, "Who? What? Where? How? When? Why?" Then your questions will be in a sentence. But I actually don't see a problem with saying it just the way you did originally.

In your first sentence, you should probably set off the clause "as I read over the assignment sheet about eighty more times" with commas before and after. Then I would add the word "should," as "my mind starts thinking about what I should do..."

Finally, I would make the last phrase "or just anything that pops in my head (into my head?) about the assignment I scribble down" into a separate sentence--with a comma after "assignment."

But on the whole the piece is quite clear.

The referent of which is always dependent on the meaning of the clauses before and after. Commas have nothing to do with it.

Given the structure:
he drew compensation from the team until beginning his investigation in March 2006.

One possible paraphrase is as you have written it:
he drew compensation from the team until the beginning of his investigation in March 2006.

But a better paraphrase is:
he drew compensation from the team until he began his investigation in March 2006.

The reason is that beginning is more of a verb than a noun after until. The subject that is assumed in an until -ing structure is the subject of the main clause that goes with the until clause.

In addition to until, the expressions since, before, and after are also used in this construction.

Marilyn looked through the window before knocking on the door. (... before she knocked ...)
Since learning the bad news, Sally has been very quiet. (Since she learned ...)
After raking the leaves, Don swept the walk. (After he raked ...)

I'm just guessing, but I believe this construction is more used with before and after than with the others.

Can anyone please tell me if a dependent clause that contains words like "before" and "after" is compatible with a main clause in the past perfect tense?

eg,

Joe had seen him playing basketball three hours before John came home.

I draw better than she does. ==> "she does" is a clause, the struction of the sentence is " S +V better than S + V."
You just need the symmetry between 2 objects before and after "than" in your sentences.
Some examples:
    Tom can jump higher than Mike.
    I always work harder than you do.
    My mom looks younger than she really is.

An historic document, testimony to the truth on the stand of the Albanians of Chameria in World War II: THE KONISPOL AGREEMENT

A joint meeting was held on August 10, 1944 between the representative of the Chameria Liberation Front and the representative of the Greek Liberation Front (EAM) as well as the delegation of the District Committee of the Communist Party of Albania (CPA) for Gjinokastra (Albania) to discuss the problems of the Albanian minority in Greece and the Greek minority in Albania.. 1. Because of centuries old prejudices, successive mistakes, crimes committed by some wrongdoers and the chauvinist propaganda of some circles about the Albanian and Greek minorities, there has been created a situation which is pushing many forces into neutrality, opposition to each other and consequently, rendering them unable to participate in the antifascist war that the two peoples, Greeks and Albanians, are waging. The recent symptoms are indicating that the disaster is coming soon if eyes are closed and no initiatives are taken by those who are close to the events. The inception of an antifascist organization for each minority is a pressing need. Such a predisposition has been made clearly manifest by the Greek minority and is also alive in the midst of the same subjects in Chameria. The creation of respective antifascist organizations also shuts the mouths of the chauvinists who talk about national treason. This solution on the road of the present struggle for liberation and self-determination of the peoples will fraternize the two neighboring peoples. This is the only convenient and fruitful way. The antifascist organizations will be led by a council comprising an Albanian representative, a Greek and one minority representative. For one party as well as for the other party, a representative of the British mission will also sit in on the Council. The latter will participate only if the minority asks him. The same way will also be applied to the military organization. Full amnesty is granted to all those who have served fascism and chauvinism though their conduct both in their political activity nd private life. Both organizations, Greek and Albanian, guarantee the life, honor and property of the minority peoples today and in the future< This decision will be communicated to the two peoples and is implemented as of today. It will also be communicated to the superior instances. The Statute of the antifascist organizations of the minorities will contain clauses on the active participation of the two peoples in the war. This document has been published for the first time in the book âThe Anti-fascist organization of the Greek minority in Albania 1943-1944â by author Aleksis Janaris and republished in the nationalist brochureâUnknown moments of the Epirote dramaâ, in 1989. (Aleksis Janaris is the assumed name of Miltjadhi Qiriani. Ãeliku is Bedri Spahiu âThe Konispol Agreementâ is further evidence, which rejects the Greek accusations against the martyr population of Chameria as a collaborator of the nazi-fascist invaders. Both before and after that meeting, the population of Chameria joined the ranks of the antifascist movement such as the Greek EAM-ELAS formations as well as the ranks of the formations of the National Liberation Movement of Albania. Following the agreement, the representatives of Chameria got together in the village of Shales, Konispol, at their first Congress and founded the organization of the âCham Anti-fascist Councilâ. As the only representative organization of the population of Chameria, this organization defended the interests of the Cham population even after World War II until the year 1948. It is an historical fact that the Greek minority in Albania supported the National Liberation Struggle of the Albanian people, but the contribution and participation of the Cham population were even greater and materialised in several fighting units and formations. Although the Greek governments have been denying or concealing the contribution of the Albanians of Chameria to and their participation in the ranks of the Anti-fascist Movement of the Greek people, it is an historical fact that the 8th Division, 15th Regiment of ELAS incorporated the so-called mixed (Albanian-Greek) Battalion in whose ranks lined up and fought more than 500 Cham partisans. Likewise, in Albania there were representatives of this population from both sides of the Albanian-Greek border who had joined the ranks of the Albanian fighting formations such as the âChameriaâ battalion and the ranks of various Brigades, where dozens of Albanians of Chameria laid down their lives. It is also a fact that the creation of the Cham Anti-fascist Committee is the best historical response of this population to the Konispol Agreement at a time when such an organization did not exist in the ranks of the Greek minority in Albania. Furthermore, as shown by this document of great historic value, which the Greek author brings to light, the Greek minority is not represented as a signatory to and direct participant in this document, which is evidence of the participation and signature of the representative of the Chameria Liberation Front â Rexhep Plaku. This document sheds full light on the time when the Albanians of Chameria were unjustly accused and violently driven from their homes collectively. They continue to be collectively subject to political persecution by the Greek state today and those whose duty it was to defend them. At the same time, the publication of this document is another accusation against those who are responsible for the liberation struggle of the two peoples and have been and continue to be silent, thereby failing to abide by the obligations deriving from the tripartite agreement signed in the year 1944 on the protection of the life and property of the minority peoples.
