1 There is something that needs to be said about the way the prison is run. OK, unless the intended meaning is: There is something to be said about the way the prison is run. In that case, the meaning is that there may be something unusual about how this particular prison is run, but that it is successful.

2 I wasn't going to let this opportunity by/pass me by.

3 I read an article that states that/says that... Both are correct, but personally I don't like the repetition of that...that, so I would probably say: I read an article stating that... or, I read an article that says...
