I would write (I think I understood this sentence)
The base of the blue column has to be aligned with 0 on the y-axis, otherwise the numbers are off.

The second sentence is grammatical, but if I were reading this as an instruction, I would not understand what to do.
If I enter the correct numbers, why aren't they correct? Why would they depend on the positioning of the last column?
