Please try to ask a question rather than just typing some words with no explanation of why you have done so. That sentence doesn't really seem right. Probably what is meant is something like "Your absence is very painful to me" or "Being separated from you is very painful to me".

Edit: Sorry, as Clive says, it could mean you are talking to a friend who just separated from his wife. I didn't originally think of that.

Yes, you could say

eg Your separation is very painful to me

but it doesn't sound very natural to me.

I'd say eg I was very sad to hear that you two had separated.
