We want half a dozen oranges.

We want a half dozen oranges.

Usually, there is no difference. In your sentences:

These eggs are 40 dollars a half dozen. -- a = per; each...

These eggs are 40 dollars a half a dozen. -- ...so this sentence needed correction

We want half a dozen oranges.-- Here a = one, and this and the following are the same meaning.

We want a half dozen oranges.

PS: Wow! Those are expensive eggs!
