They are playing with the words 'Homo sapiens' and 'homosexuals'.
eg If people were all homosexuals, we would become extinct.
'I am not judging' here means I am not making any moral judgements on whether one of these two 'groups of people' is good or bad.

People often make remarks about homosexuals that involve moral judgements. Joey wanted to make clear that he was not odoing that.

Joey thinks homo sapiens are an extinct form of people and is making a joke about maybe they are extinct because they are gay (homo)
However, Homo sapiens is the name for modern human beings. We are not extinct. Ross is pointing this fact out when he says 'Homo sapiens are people' - he means we are all homo sapiens, they are the people now, not a different species.
Joey doesn't understand this - he thinks he is being repremanded for making a comment about homo sapiens being homosexual - a common anti-prejudice idea is 'X are people too'
Therefore he replies 'I'm not judging' meaning 'I don't mean to be unkind about homosexuals.
...but of course, Ross was just pointing out that he was being dumb in thinking homo sapiens are extinct.
Not funny at all having to spell it out like this but it did raise a smile from me in the first place.

Also, "Hi, I'm not judging" should almost certainly be "Hey, I'm not judging." We use "hey" that way, not "hi."
