What does "if it does" refer to?
Now, in the interest of reducing resource contention ..., real-world systems typically do allow the construction of transactions that are not two-phase.... However, it should be clear that such transactions are a risky proposition; at best, allowing a given transaction A not to be two-phase amounts to a gamble that no interfering transaction B will ever coexist in the system with A (for if it does, then the system overall has the potential to produce wrong answers)

Yes. The presence of "if" influences the tense you can use.
