He wasn't doing very well, so we decided it would be better not to try to wake him up anymore and just let him sleep instead.

Yes and no. From the conversation level where precision is not so critical, it is OK. However, from a linguistic perspective, if we are expressing negation, "not doing very well" is an oxymoron because "very well" usually connotes positive meaning. In natural English, we would simply say" He was not doing so well, so we decided to let him sleep". In fact, he was already in a sleeping state and he will continue to do so if you don't wake him up.
