The progressive form doesn't work:

They were going to bed before their parents came home from work.

These two are fine:

They went to bed before their parents came home from work.

They had gone to bed before their parents came home from work.

The purpose of this kind of sentence is to say that one event happened before another event happened. So both parts have to be expressed as events.

had all been going to bed describes an activity, not an event. It says that the children were doing all the activities that they do when they prepare to go to bed.

had all gone to bed describes an event. The children were already all in bed. And that's what the sentence is trying to say.

So you need had all gone.
