Here is my take. They both carry the core meaning. You may have worked very hard or just showed up for 8 hours on Monday. If you want to split hair, In general, Put in - suggests real effort and labor. I put in many weekend hours in that old house. Put down ( as in time card) - suggests you showed up at work and you want to get paid for it. Put down- also has other meanings. i.e. I don't mean to put you down =I don't mean to think less of you, or insult you. One may put 50 thousand dollars down on a house as a deposit.
