Can I write like this

If point x lies on plane P, the value of y will be zero. Beyond that, there are two other cases for the value of y: positive and negative.

Can I start the second sentence in that way. Does "besides" have the same meaning when I write:

...Besides, there are two other cases for the value of y: positive and negative.

I personally do not think that "beyond that" is suitable for such an expression. "Furthermore or besides" will be much better with your second sentence.
