When I say, "He does not really loves Jesus." It should be be 'love'.

But I also say He loves Jesus" Why is this?

You can't have two markers of the present tense.

He does not really loves Jesus. Two. Wrong.
He does not really love Jesus. One. OK.
He loves Jesus. One. OK.
He does love Jesus. One. OK.
He does loves Jesus. Two. Wrong.

If you use the auxiliary do, it takes the marker, forming does. After that you can't add another marker in the same verb phrase.
